The game featured four lead changes in the final 1:28, with Anthony Edwards getting the last laugh after he hit a booming floater with 16.8 seconds remaining.
San Antonio tried to answer, but the Spurs missed three opportunities on their end to win the game.
Edwards finished with 23 points, pushing the Wolves to a 26-14 mark in the crowded West.
Donte DiVincenzo had 19 points, while Naz Reid added 17 for Minnesota.
Victor Wembanyama led the Spurs with 29 points, but San Antonio dropped to 27-12.
The Spurs still keep second place in the West, but the no. 2 and no. 7 teams are separated by only three games near the halfway mark of the season.
